This sequence change affects a donor splice site in intron 13 of the NF1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in NF1 are known to be pathogenic (PMID: 10712197, 23913538). This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with neurofibromatosis type 1 (PMID: 15060124, 18546366, 29618358, 31717729). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 404540). Studies have shown that disruption of this splice site alters mRNA splicing and is expected to lead to the loss of protein expression (PMID: 18546366). For these reasons, this variant has been classified as Pathogenic. -

The c.1527+1G>T intronic pathogenic mutation results from a G to T substitution one nucleotide after coding exon 13 of the NF1 gene. This mutation has been identified in an individual with clinically diagnosed neurofibromatosis type 1 (NF1) with an optic pathway glioma (Hutter S et al. Hum. Genet., 2016 May;135:469-75). This mutation has also been identified in another individual with clinically diagnosed or suspected NF1 and was found to cause aberrant splicing leading to the skipping of exon 10b (Pros E et al. Hum. Mutat., 2008 Sep;29:E173-93; Ambry internal data). In addition to the clinical data presented in the literature, alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. As such, this alteration is classified as a disease-causing mutation. -
