Variant summary
Our verdict is Likely pathogenic. The variant received 6 ACMG points: 6P and 0B. PVS1_ModeratePM2PP5_Moderate
The NM_001042492.3(NF1):c.1642-1G>T variant causes a splice acceptor, intron change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. 3/3 splice prediction tools predicting alterations to normal splicing. Variant has been reported in ClinVar as Pathogenic (★).

The c.1642-1G>T variant in the NF1 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This splice site variant destroys the canonical splice acceptor site in intron 14. It is predicted to cause abnormal gene splicing, either leading to an abnormal message that is subject to nonsense-mediated mRNA decay, or to an abnormal protein product if the message is used for protein translation. The c.1642-1G>T variant is not observed in large population cohorts (Lek et al., 2016). Other variants affecting the same canonical splice acceptor site (c.1642-1G>A, c.1642-1G>C, c.1642-2A>G) have been reported in the Human Gene Mutation Database in association with neurofibromatosis 1 (Stenson et al., 2014; Xu et al., 2014; Sabbagh et al., 2013), supporting the functional importance of this splice acceptor site. We interpret c.1642-1G>T as a pathogenic variant. -
