Uncertain significance, criteria provided, single submitter | clinical testing | Illumina Laboratory Services, Illumina | Apr 27, 2017 | This variant was observed as part of a predisposition screen in an ostensibly healthy population. A literature search was performed for the gene, cDNA change, and amino acid change (where applicable). Publications were found based on this search. However, the evidence from the literature, in combination with allele frequency data from public databases where available, was not sufficient to rule this variant in or out of causing disease. Therefore, this variant is classified as a variant of unknown significance. - |
Hereditary cancer-predisposing syndrome Uncertain:2
Uncertain significance, criteria provided, single submitter | clinical testing | Ambry Genetics | Mar 14, 2016 | The p.G1403S variant (also known as c.4207G>A), located in coding exon 32 of the NF1 gene, results from a G to A substitution at nucleotide position 4207. The glycine at codon 1403 is replaced by serine, an amino acid with similar properties. This variant was previously reported in the SNPDatabase as rs138227618. Based on data from the NHLBI Exome Sequencing Project (ESP), the A allele has an overall frequency of approximately 0.02% (2/13006), having been observed in 0.02% (2/8600) of European American alleles. This variantwas not reported in the 1000 Genomes Project population-based cohort. To date, this alteration has been detected with an allele frequency of approximately 0.01% (greater than 110000 alleles tested) in our clinical cohort. Thisamino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis.Since supporting evidence is limited at this time, the clinical significance ofthis alteration remains unclear. - |

not specified Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | Women's Health and Genetics/Laboratory Corporation of America, LabCorp | Sep 30, 2024 | Variant summary: NF1 c.4144G>A (p.Gly1382Ser) results in a non-conservative amino acid change located in the Ras GTPase-activating domain (IPR001936) of the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 4.4e-05 in 273716 control chromosomes (gnomAD, Momozawa_2018). This frequency is not significantly higher than expected for a pathogenic variant in NF1 causing Neurofibromatosis Type 1 (4.4e-05 vs 0.00021), allowing no conclusion about variant significance. c.4144G>A has not been reported in the literature in individuals affected with Neurofibromatosis Type 1 or related disorders. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 30287823, 30111351, 33471991, 36243179). ClinVar contains an entry for this variant (Variation ID: 141711). Based on the evidence outlined above, the variant was classified as uncertain significance. - |
NF1-related disorder Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | PreventionGenetics, part of Exact Sciences | Dec 20, 2022 | The NF1 c.4207G>A variant is predicted to result in the amino acid substitution p.Gly1403Ser. This variant has been reported as a germline variant in an individual with breast cancer (Supplemental Data 1 - Momozawa et al. 2018. PubMed ID: 30287823). This variant has also been reported in a study of somatic variants in patients with metanephric adenoma (Ding et al. 2018. PubMed ID: 30111351). This variant is reported in 0.0085% of alleles in individuals of European (Non-Finnish) descent in gnomAD (http://gnomad.broadinstitute.org/variant/17-29585395-G-A) and has conflicting interpretations of pathogenicity of uncertain and likely benign in ClinVar (https://www.ncbi.nlm.nih.gov/clinvar/variation/141711/). At this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. - |
