Missense and nonsense variants in NF1 are linked to neurofibromatosis type 1 (OMIM #162200). This variant is not present in population database gnomAD (v4.1.0). It has been reported as pathogenic once in ClinVar. This variant was reported once in literature in a patient with neurofibromatosis type 1 (PMID 22190595). In silico missense prediction scores are in favor of pathogenicity. Based on the evidence outlined above, the variant was classified as likely pathogenic. -
This sequence change replaces phenylalanine, which is neutral and non-polar, with leucine, which is neutral and non-polar, at codon 1863 of the NF1 protein (p.Phe1863Leu). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with neurofibromatosis type 1 (NF1) (PMID: 22190595; Invitae). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 404601). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt NF1 protein function. This variant disrupts the p.Phe1863 amino acid residue in NF1. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 23656349). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing.
