Neurofibromatosis, type 1 Pathogenic:1
For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. This variant is not present in population databases (gnomAD no frequency). ClinVar contains an entry for this variant (Variation ID: 431977). Disruption of this splice site has been observed in individual(s) with neurofibromatosis type I (PMID: 15060124). This sequence change affects an acceptor splice site in intron 39 of the NF1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in NF1 are known to be pathogenic (PMID: 10712197, 23913538). -
not provided Pathogenic:1
The c.5944-1 G>C splice site variant in the NF1 gene has been previously reported in association with neurofibromatosis type 1 (Mattocks et al., 2004). This variant destroys the canonical splice acceptor site in intron 39, and is expected to cause abnormal gene splicing. However, the adjacent exon 40 remains in frame. The c.5944-1 G>C variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). In summary, we consider this variant to be likely pathogenic. -
Hereditary cancer-predisposing syndrome;CN230736:Cardiovascular phenotype Pathogenic:1
The c.5944-1G>C intronic pathogenic mutation results from a G to C substitution one nucleotide upstream from coding exon 40 of the NF1 gene. This mutation has been reported in an individual meeting the NIH diagnostic criteria for neurofibromatosis type 1 (NF1) (Mattocks C et al. J Med Genet. 2004 Apr;41(4):e48). In addition to the clinical data presented in the literature, since alterations that disrupt the canonical splice acceptor site are typically deleterious in nature, this alteration is interpreted as a disease-causing mutation (ACMG Recommendations for Standards for Interpretation and Reporting of Sequence Variations. Revision 2007. Genet Med. 2008;10:294). -
