Variant summary
Our verdict is Uncertain significance. The variant received 1 ACMG points: 2P and 1B. PM2BP4
The NM_001042492.3(NF1):c.8477G>C(p.Ser2826Thr) variant causes a missense change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a benign outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. S2826G) has been classified as Uncertain significance.

Neurofibromatosis, type 1 Uncertain:2
This sequence change replaces serine, which is neutral and polar, with threonine, which is neutral and polar, at codon 2805 of the NF1 protein (p.Ser2805Thr). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with NF1-related conditions. ClinVar contains an entry for this variant (Variation ID: 389587). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on NF1 protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

not provided Uncertain:1
This variant is denoted NF1 c.8414G>C at the cDNA level, p.Ser2805Thr (S2805T) at the proteinlevel, and results in the change of a Serine to a Threonine (AGC>ACC). This variant has not, to ourknowledge, been published in the literature as pathogenic or benign. NF1 Ser2805Thr was not observedin approximately 6,500 individuals of European and African American ancestry in the NHLBI ExomeSequencing Project, suggesting it is not a common benign variant in these populations. Since Serineand Threonine share similar properties, this is considered a conservative amino acid substitution. NF1Ser2805Thr occurs at a position that is conserved across species and is not located in a knownfunctional domain. In silico analyses are inconsistent regarding the effect this variant may have onprotein structure and function. Based on currently available evidence, it is unclear whether NF1Ser2805Thr is a pathogenic or benign variant. We consider it to be a variant of uncertain significance. -
Hereditary cancer-predisposing syndrome;CN230736:Cardiovascular phenotype Uncertain:1
The p.S2805T variant (also known as c.8414G>C), located in coding exon 57 of the NF1 gene, results from a G to C substitution at nucleotide position 8414. The serine at codon 2805 is replaced by threonine, an amino acid with similar properties. This amino acid position is conserved. In addition, this alteration is predicted to be tolerated by in silico analysis. Based on the available evidence, the clinical significance of this alteration remains unclear. -
