The p.M1014K variant (also known as c.3041T>A), located in coding exon 9 of the BRCA1 gene, results from a T to A substitution at nucleotide position 3041. The methionine at codon 1014 is replaced by lysine, an amino acid with similar properties. This amino acid position is not well conserved in available vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear. -

This missense variant replaces methionine with lysine at codon 1014 of the BRCA1 protein. Computational prediction suggests that this variant may not impact protein structure and function. To our knowledge, functional studies have not been reported for this variant. This variant has been detected in a breast cancer case-control meta-analysis in 6/60466 cases and 0/53461 unaffected individuals (PMID: 33471991; Leiden Open Variation Database DB-ID BRCA1_006366). A multifactorial analysis has reported a likelihood ratio for pathogenicity based on segregation of 1.9234 (PMID: 31131967). While there is a suspicion that this variant may be disease-causing, a study has reported that disease-causing missense variant in this exon is unlikely (PMID: 31911673). This variant has been identified in 6/251136 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -

Three of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 2.4e-05 in 251136 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.3041T>A has been reported in the literature in at least one individual undergoing genetic testing for a personal or family history of Hereditary Breast And Ovarian Cancer Syndrome (e.g. Hovland_2022). This report does not provide unequivocal conclusions about association of the variant with Hereditary Breast And Ovarian Cancer Syndrome. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported.
