Hereditary cancer-predisposing syndrome Uncertain:1Benign:1
The p.P568S variant (also known as c.1702C>T), located in coding exon 9 of the BRCA1 gene, results from a C to T substitution at nucleotide position 1702. The proline at codon 568 is replaced by serine, an amino acid with similar properties. This alteration was identified in one individual from a series of Danish ovarian cancer patients, but no additional details were provided (Soegaard M, Clin. Cancer Res. 2008 Jun; 14(12):3761-7). This amino acid position is poorly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
Missense variant in a coldspot region where missense variants are very unlikely to be pathogenic (PMID:31911673).
not specified Uncertain:1
Variant summary: BRCA1 c.1702C>T (p.Pro568Ser) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 4e-06 in 250396 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.1702C>T has been reported in the literature in individuals affected with Hereditary Breast and/or Ovarian Cancer (example, Soegaard_2008, Gao_2020). These report(s) do not provide unequivocal conclusions about association of the variant with Hereditary Breast And Ovarian Cancer Syndrome. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 31825140, 18559594). ClinVar contains an entry for this variant (Variation ID: 185060). Based on the evidence outlined above, the variant was classified as uncertain significance.
not provided Uncertain:1
The BRCA1 c.1702C>T (p.Pro568Ser) variant has been reported in the published literature in an individual with ovarian cancer (PMID: 18559594 (2008)), in a cohort of individuals undergoing genetic testing for hereditary cancer (PMID: 31853058 (2020)), and described to be located in a region of the BRCA1 gene that is tolerant to missense sequence changes (PMID: 31911673 (2020)). The frequency of this variant in the general population, 0.000004 (1/250396 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is benign. Based on the available information, we are unable to determine the clinical significance of this variant.
Hereditary breast ovarian cancer syndrome Uncertain:1
This sequence change replaces proline, which is neutral and non-polar, with serine, which is neutral and polar, at codon 568 of the BRCA1 protein (p.Pro568Ser). This variant is present in population databases (rs755122577, gnomAD 0.007%). This missense change has been observed in individual(s) with breast and/or ovarian cancer (PMID: 18559594, 31825140). This variant is also known as 1841C>T. ClinVar contains an entry for this variant (Variation ID: 185060). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt BRCA1 protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
