Variant summary: The BRIP1 c.2873T>A (p.Leu958Gln) variant causes a missense change involving the alteration of a non-conserved nucleotide. 3/4 in silico tools predict a benign outcome for this variant (SNPsandGO not captured due to low reliability index). This variant was found in 1/121090 control chromosomes at a frequency of 0.0000083, which does not exceed the estimated maximal expected allele frequency of a pathogenic BRIP1 variant (0.0000625). This variant was reported in a cohort of HBOC patients (Yorczyk_Clinical Genetics_2014) and it was classifies as a VUS/unknown by two different laboratories (cited in ClinVar). Taken together, this variant is classified as VUS. -
The BRIP1 c.2873T>A (p.Leu958Gln) variant has been reported in the published literature in a cohort of individuals undergoing hereditary cancer panel testing (PMID: 25318351 (2014)). The frequency of this variant in the general population, 0.00012 (3/24930 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is benign. Based on the available information, we are unable to determine the clinical significance of this variant. -
Not observed at significant frequency in large population cohorts (gnomAD); In silico analysis supports that this missense variant does not alter protein structure/function; Has not been previously published as pathogenic or benign to our knowledge; This variant is associated with the following publications: (PMID: 25318351, 11301010) -

The p.L958Q variant (also known as c.2873T>A), located in coding exon 18 of the BRIP1 gene, results from a T to A substitution at nucleotide position 2873. The leucine at codon 958 is replaced by glutamine, an amino acid with dissimilar properties. This amino acid position is not well conserved in available vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
Familial cancer of breast;C1836860:Fanconi anemia complementation group J Uncertain:1
This sequence change replaces leucine, which is neutral and non-polar, with glutamine, which is neutral and polar, at codon 958 of the BRIP1 protein (p.Leu958Gln). This variant is present in population databases (rs145859791, gnomAD 0.008%). This variant has not been reported in the literature in individuals affected with BRIP1-related conditions. ClinVar contains an entry for this variant (Variation ID: 187210). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt BRIP1 protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
