This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity. -
This missense variant replaces threonine with alanine at codon 124 of the BRIP1 protein. Computational prediction suggests that this variant may not impact protein structure and function. To our knowledge, functional studies have not been reported for this variant. This variant has been reported in a family with hereditary breast cancer (PMID: 34570441) as well as in an individual affected with Lynch syndrome-associated cancer and/or polyps (PMID: 25980754). In an international breast cancer case-control meta-analysis, this variant was detected in 6/60466 cases and 2/53461 unaffected controls (PMID: 33471991). This variant has been identified in 7/282800 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -

The BRIP1 c.370A>G (p.Thr124Ala) variant has been reported in the published literature in an individual with a Lynch Syndrome associated cancer (PMID: 25980754 (2015)). In a large-scale breast cancer association study, the variant was observed in individuals with breast cancer as well as in unaffected individuals (PMID: 33471991 (2021), see also LOVD (http://databases.lovd.nl/shared/genes/BRIP1)). The frequency of this variant in the general population, 0.00011 (4/35434 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is benign. Based on the available information, we are unable to determine the clinical significance of this variant. -

This variant is present in population databases (rs45617634, gnomAD 0.01%). This missense change has been observed in individual(s) with suspected Lynch syndrome (PMID: 17033622, 25980754, 34570441). ClinVar contains an entry for this variant (Variation ID: 182371). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt BRIP1 protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

The BRIP1 c.370A>G variant is predicted to result in the amino acid substitution p.Thr124Ala. This variant has been reported in individuals with breast cancer and suspected Lynch syndrome (Breast Cancer Association Consortium et al. 2021. PubMed ID: 33471991; Supplementary Table 2, Yurgelun et al. 2015. PubMed ID: 25980754). However, it has also been reported in unaffected control individuals in breast cancer studies (Breast Cancer Association Consortium et al. 2021. PubMed ID: 33471991; Supplementary Table 2, Seal et al. 2006. PubMed ID: 17033622). This variant is reported in 0.011% of alleles in individuals of Latino descent in gnomAD and has conflicting interpretations regarding its pathogenicity in ClinVar, ranging from likely benign to uncertain (https://www.ncbi.nlm.nih.gov/clinvar/variation/182371/). At this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -
