This missense variant replaces proline with threonine at codon 47 of the BRIP1 protein. Computational prediction suggests that this variant may have deleterious impact on protein structure and function (internally defined REVEL score threshold >= 0.7, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. This variant has been reported in an individual undergoing hereditary cancer testing but with no reported clinical history of cancer(PMID: 26681312). This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -
The p.P47T variant (also known as c.139C>A), located in coding exon 2 of the BRIP1 gene, results from a C to A substitution at nucleotide position 139. The proline at codon 47 is replaced by threonine, an amino acid with highly similar properties. This alteration was identified in 1/10030 consecutive patients referred for evaluation by an NGS hereditary cancer panel (Susswein LR et al. Genet. Med. 2016 08;18:823-32). This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear. -

Variant summary: BRIP1 c.139C>A (p.Pro47Thr) results in a non-conservative amino acid change located in the Superfamilies 1 and 2 helicase ATP-binding type-2 domain profile (IPR014013) of the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 251410 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.139C>A has been reported in the literature in an individual referred for cancer panel testing without clinical information about the variant carrier (Susswein_2016). These report(s) do not provide unequivocal conclusions about association of the variant with Fanconi Anemia Complementation Group J. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. This variant is denoted BRIP1 c.139C>A at the cDNA level, p.Pro47Thr (P47T) at the protein level, and results in the change of a Proline to a Threonine (CCC>ACC). This variant has not, to our knowledge, been published in the literature as a pathogenic or benign germline variant. BRIP1 Pro47Thr was not observed in large population cohorts (Lek 2016). This variant is located in the helicase domain I (Cantor 2001). In silico analysis, which includes protein predictors and evolutionary conservation, supports a deleterious effect. Based on currently available evidence, it is unclear whether BRIP1 Pro47Thr is a pathogenic or benign variant. We consider it to be a variant of uncertain significance. -
