Genes affected
CCDC40 (HGNC:26090): (coiled-coil domain 40 molecular ruler complex subunit) This gene encodes a protein that is necessary for motile cilia function. It functions in correct left-right axis formation by regulating the assembly of the inner dynein arm and the dynein regulatory complexes, which control ciliary beat. Mutations in this gene cause ciliary dyskinesia type 15, a disorder due to defects in cilia motility. Alternative splicing results in multiple transcript variants. [provided by RefSeq, Aug 2011]

ACMG classification

Classification made for transcript

Verdict is Likely_pathogenic. Variant got 6 ACMG points.

PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant is located in the 3'-most exon, not predicted to undergo nonsense mediated mRNA decay. Fraction of 0.0233 CDS is truncated, and there are 0 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 17-80099695-G-T is Pathogenic according to our data. Variant chr17-80099695-G-T is described in ClinVar as [Pathogenic]. Clinvar id is 1076172.Status of the report is criteria_provided_single_submitter, 1 stars.

For these reasons, this variant has been classified as Pathogenic. This sequence change results in a premature translational stop signal in the CCDC40 gene (p.Glu1117*). While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 26 amino acids of the CCDC40 protein. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals with CCDC40-related conditions. This variant disrupts the C-terminus of the CCDC40 protein. Other variant(s) that disrupt this region (p.Tyr1118*) have been determined to be pathogenic (Invitae). This suggests that variants that disrupt this region of the protein are likely to be causative of disease. -
