Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a canonical 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 1.6e-05 in 250868 control chromosomes (gnomAD). c.516-2A>G has been reported in the literature in a homozygous individual affected with Tumoral calcinosis (example: Masi_2015). These data indicate that the variant may be associated with disease. At least one publication reports experimental evidence evaluating an impact on protein function. A higher capability to form mineralization nodules in vitro was found in human preosteoblastic cells of mutant when compared to wild-type controls (example: Masi_2015). The following publication has been ascertained in the context of this evaluation (PMID: 25899975). No submitters have cited clinical-significance assessments for this variant to ClinVar after 2014. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in GALNT3 are known to be pathogenic (PMID: 15133511, 20358599). This variant is present in population databases (rs761396172, gnomAD 0.004%). Disruption of this splice site has been observed in individual(s) with tumoral Calcinosi (PMID: 5899975, 15687324). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 2637478). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic. - |
