Variant summary
Our verdict is Uncertain significance. The variant received 0 ACMG points: 1P and 1B. PP3BP6
The NM_000384.3(APOB):c.1661C>G(p.Pro554Arg) variant causes a missense change. The variant allele was found at a frequency of 0.00000496 in 1,613,588 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. P554L) has been classified as Likely benign.

The p.P554R variant (also known as c.1661C>G), located in coding exon 13 of the APOB gene, results from a C to G substitution at nucleotide position 1661. The proline at codon 554 is replaced by arginine, an amino acid with dissimilar properties. This variant has been reported in a general population cohort (Zhou Y et al. J Lipid Res, 2018 Oct;59:1987-2000). This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear. -
