Genes affected
AGXT (HGNC:341): (alanine--glyoxylate aminotransferase) This gene is expressed only in the liver and the encoded protein is localized mostly in the peroxisomes, where it is involved in glyoxylate detoxification. Mutations in this gene, some of which alter subcellular targetting, have been associated with type I primary hyperoxaluria. [provided by RefSeq, Jul 2008]

Pathogenic, criteria provided, single submitterclinical testingWomen's Health and Genetics/Laboratory Corporation of America, LabCorpJan 27, 2022Variant summary: AGXT c.570delG (p.Thr191ProfsX21) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. Truncations downstream of this position have been classified as pathogenic by our laboratory. The variant was absent in 249618 control chromosomes (gnomAD). c.570delG has been reported in the literature in compound heterozygous individuals affected with Primary Hyperoxaluria Type 1 (Examples: Coulter-Mackie_2004 and Williams_2014). These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014 and classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -

Pathogenic, criteria provided, single submitterclinical testingLabcorp Genetics (formerly Invitae), LabcorpApr 30, 2019Loss-of-function variants in AGXT are known to be pathogenic (PMID: 19479957). This variant has been observed in individuals affected with primary hyperoxaluria type 1 (PMID: 15110324, 25629080). ClinVar contains an entry for this variant (Variation ID: 204190). This variant is not present in population databases (ExAC no frequency). This sequence change creates a premature translational stop signal (p.Thr191Profs*21) in the AGXT gene. It is expected to result in an absent or disrupted protein product. For these reasons, this variant has been classified as Pathogenic. -
