Studies have shown that disruption of this splice site is associated with altered splicing resulting in multiple RNA products (PMID: 32637358). Studies have shown that disruption of this splice site alters MSH2 gene expression (PMID: 32637358). ClinVar contains an entry for this variant (Variation ID: 1929270). Disruption of this splice site has been observed in individuals with clinical features of MSH2-related conditions (PMID: 12624141, 16034045, 16142001, 17569143, 21642682, 31615790, 32637358). This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 10 of the MSH2 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in MSH2 are known to be pathogenic (PMID: 15849733, 24362816). For these reasons, this variant has been classified as Pathogenic. -

The c.1661+2T>G intronic variant results from a T to G substitution two nucleotides after coding exon 10 in the MSH2 gene. This variant has been identified in a proband who met Amsterdam I/II criteria for Lynch syndrome and tumor demonstrated high microsatellite instability with loss of MSH2 expression by immunohistochemistry (Li J et al. Front Oncol, 2020 Jun;10:983). Additionally this variant was observed in an individual with urinary tract cancer undergoing testing for Lynch syndrome (Wischhusen JW et al. Cancer Epidemiol Biomarkers Prev, 2020 Jan;29:193-199). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site. RNA studies have demonstrated that this alteration results in abnormal splicing (Li J et al. Front Oncol, 2020 Jun;10:983). Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. As such, this alteration is classified as likely pathogenic. -
