Variant summary: MSH2 c.2459-9T>C alters a non-conserved nucleotide located at a position not widely known to affect splicing. Consensus agreement among computation tools predict no significant impact on normal splicing. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 4e-06 in 251312 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.2459-9T>C in individuals affected with MSH2-related conditions and no experimental evidence demonstrating its impact on protein function have been reported. The following publication has been ascertained in the context of this evaluation (PMID: 36113988). ClinVar contains an entry for this variant (Variation ID: 380727). Based on the evidence outlined above, the variant was classified as likely benign. -
