Variant summary
Our verdict is Uncertain significance. The variant received 1 ACMG points: 6P and 5B. PM1PM5PP3_ModerateBP6BS1
The NM_000179.3(MSH6):āc.3461C>Gā(p.Ala1154Gly) variant causes a missense change involving the alteration of a conserved nucleotide. The variant allele was found at a frequency of 0.00000991 in 1,613,932 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. A1154V) has been classified as Uncertain significance.

Hereditary cancer-predisposing syndrome Uncertain:1
The p.A1154G variant (also known as c.3461C>G), located in coding exon 6 of the MSH6 gene, results from a C to G substitution at nucleotide position 3461. The alanine at codon 1154 is replaced by glycine, an amino acid with similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear. -
