Genes affected
TET3 (HGNC:28313): (tet methylcytosine dioxygenase 3) Enables methyl-CpG binding activity and zinc ion binding activity. Involved in histone H3-K4 trimethylation; positive regulation of transcription by RNA polymerase II; and protein O-linked glycosylation. Predicted to be located in cytoplasm and male pronucleus. Predicted to be active in nucleus. Biomarker of esophagus squamous cell carcinoma. [provided by Alliance of Genome Resources, Apr 2022]

Beck-Fahrner syndrome Pathogenic:1
Likely pathogenic, criteria provided, single submitterclinical testingVictorian Clinical Genetics Services, Murdoch Childrens Research InstituteDec 21, 2023Based on the classification scheme VCGS_Germline_v1.3.4, this variant is classified as Likely pathogenic. Following criteria are met: 0102 - Loss of function is a known mechanism of disease in this gene and is associated with Beck-Fahrner syndrome (MIM#618798). While biallelic missense variants have been functionally proven to be hypomorphic, dominant negative could not be excluded as the mechanism for monoallelic variants (PMID: 31928709). (I) 0108 - This gene is associated with both recessive and dominant disease. There is currently no established genotype-phenotype correlation; however, null variants have only been reported in autosomal dominant families. It has also been noted that both monoallelic and biallelic probands are phenotypically similar (PMID: 31928709, 34719681). (I) 0112 - The condition associated with this gene has incomplete penetrance. In a biallelic family, carrier parents were reported to be clinically healthy (PMID: 34719681). (I) 0202 - Variant is predicted to cause nonsense-mediated decay (NMD) and loss of protein (premature termination codon is located at least 54 nucleotides upstream of the final exon-exon junction), but is located in an exon that may undergo alternative splicing. (SP) 0219 - This variant is non-coding in an alternative transcript. This variant is located in exon 1, which undergoes alternative splicing in another transcript (UCSC). (I) 0251 - This variant is heterozygous. (I) 0301 - Variant is absent from gnomAD (both v2 and v3). (SP) 0702 - Other NMD-predicted variants comparable to the one identified in this case have strong previous evidence for pathogenicity (Decipher, ClinVar, PMID: 34719681, 31928709). (SP) 0807 - This variant has no previous evidence of pathogenicity. (I) 0905 - No published segregation evidence has been identified for this variant. (I) 1007 - No published functional evidence has been identified for this variant. (I) 1206 - This variant has been shown to be paternally inherited (by trio analysis). (I) Legend: (SP) - Supporting pathogenic, (I) - Information, (SB) - Supporting benign -
