This sequence change affects a donor splice site in intron 6 of the BAP1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in BAP1 are known to be pathogenic (PMID: 21874000, 23684012). This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individuals with BAP1-related conditions (PMID: 23684012, 28560743). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic. -
Hereditary cancer-predisposing syndrome Pathogenic:1
PVS1, PM2_Supporting c.437+1G>C, located in a canonic splicing site of the BAP1 is predicted to alter splicing. This alteration is expected to result in loss of function by premature protein truncation and nonsense-mediated mRNA decay (PVS1). It is not present in the population database gnomAD v2.1.1, non-cancer dataset (PM2_supporting). The SpliceAI algorithm predicts that the variant impairs the splicing donor site of intron 6. To our knowledge, neither relevant clinical data nor well-established functional studies have been reported for this variant. Based on currently available information, the variant c.437+1G>C should be considered a likely pathogenic variant. -
