Genes affected
LRBA (HGNC:1742): (LPS responsive beige-like anchor protein) The protein encoded by this gene is a member of the WDL-BEACH-WD (WBW) gene family. Its expression is induced in B cells and macrophages by bacterial lipopolysaccharides (LPS). The encoded protein associates with protein kinase A and may be involved in leading intracellular vesicles to activated receptor complexes, which aids in the secretion and/or membrane deposition of immune effector molecules. Defects in this gene are associated with the disorder common variable immunodeficiency-8 with autoimmunity. Two transcript variants encoding different isoforms have been found for this gene. ACMG classification

Classification made for transcript

Verdict is Likely_benign. Variant got -3 ACMG points.

PM2
Very rare variant in population databases, with high coverage;
BP4
Computational evidence support a benign effect (MetaRNN=0.024084061).
BS1
Variant frequency is greater than expected in population amr. gnomad4 allele frequency = 0.000709 (108/152254) while in subpopulation AMR AF= 0.00222 (34/15284). AF 95% confidence interval is 0.00164. There are 0 homozygotes in gnomad4. There are 46 alleles in male gnomad4 subpopulation. Median coverage is 33. This position pass quality control queck. Uncertain significance, criteria provided, single submitterclinical testingGeneDxJun 06, 2018The L263V variant in the LRBA gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. The L263V variant is observed in 80/34,312 (0.2%) alleles from individuals of Latino background in large population cohorts (Lek et al., 2016). The L263V variant is a conservative amino acid substitution, which is not likely to impact secondary protein structure as these residues share similar properties. In-silico analyses, including protein predictors and evolutionary conservation, support that this variant does not alter protein structure/function. We interpret L263V as a variant of uncertain significance. -
