APC (HGNC:583): (APC regulator of WNT signaling pathway) This gene encodes a tumor suppressor protein that acts as an antagonist of the Wnt signaling pathway. It is also involved in other processes including cell migration and adhesion, transcriptional activation, and apoptosis. Defects in this gene cause familial adenomatous polyposis (FAP), an autosomal dominant pre-malignant disease that usually progresses to malignancy. Mutations in the APC gene have been found to occur in most colorectal cancers, where disease-associated mutations tend to be clustered in a small region designated the mutation cluster region (MCR) and result in a truncated protein product. This variant is predicted to cause abnormal splicing because the nucleotide substitution occurs in the invariant region of the splice consensus sequence. In addition, in-silico or computational prediction software (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer, HumanSpliceFinder) predicts a difference in splicing in 5 of 5 different programs, increasing the likelihood this variant is pathogenic. A different nucleotide change at the same position (c.646-1G>A) has been previously observed in one study in an individual with clinical features of FAP and they demonstrated that this variant abrogates the canonic splice-acceptor site of exon 6, leading to the activation of a cryptic “AG” splice-acceptor site by analyses of the cDNA and increasing the likelihood that the c.646-1G>C variant also has a functional consequence (Aceto 2005). Furthermore, this variant is of the type which is expected to cause the disorder. In summary, based on the above information, this variant is classified as Pathogenic. - |
