Hereditary cancer-predisposing syndrome Uncertain:2
The p.S2290F variant (also known as c.6869C>T), located in coding exon 15 of the APC gene, results from a C to T substitution at nucleotide position 6869. The serine at codon 2290 is replaced by phenylalanine, an amino acid with highly dissimilar properties. This amino acid position is not well conserved in available vertebrate species. In addition, in silico predictors for this gene do not accurately predict pathogenicity. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -

Familial adenomatous polyposis 1 Uncertain:1
This sequence change replaces serine, which is neutral and polar, with phenylalanine, which is neutral and non-polar, at codon 2290 of the APC protein (p.Ser2290Phe). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with APC-related conditions. ClinVar contains an entry for this variant (Variation ID: 486761). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt APC protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

APC-related disorder Uncertain:1
The APC c.6869C>T variant is predicted to result in the amino acid substitution p.Ser2290Phe. To our knowledge, this variant has not been reported in the literature or in a large population database, indicating this variant is rare. This variant is reported as a variant of uncertain significance in ClinVar (https://www.ncbi.nlm.nih.gov/clinvar/variation/486761/). At this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -
