Variant summary: APC c.8389A>G (p.Ser2797Gly) results in a non-conservative amino acid change located in the EB-1 binding domain (IPR009232) of the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 9.6e-05 in 239728 control chromosomes, predominantly at a frequency of 0.00018 within the Non-Finnish European subpopulation in the gnomAD database. The observed variant frequency within Non-Finnish European control individuals in the gnomAD database is approximately 2.5-fold of the estimated maximal expected allele frequency for a pathogenic variant in APC causing Familial Adenomatous Polyposis phenotype (7.1e-05). c.8389A>G has been reported in the literature as a VUS in individuals affected with colorectal, breast, colon, and lung cancers (examples: Tung_2015, Yurgelun_2017, Dominguez-Valentin_2018, Beaubier_2019, Svensson_2022), or without evidence of causality in prostate or other cancers (examples: Mateo_2020, Zhang_2015). These report(s) do not provide unequivocal conclusions about association of the variant with Familial Adenomatous Polyposis. At-least one co-occurrence with another pathogenic variant(s) have been reported (CHEK2 c.319+2T>A, Dominguez-Valentin_2018), providing supporting evidence for a benign role.
