Variant summary: SH3TC2 c.2528G>T (p.Gly843Val) results in a non-conservative amino acid change in the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 1.2e-05 in 251128 control chromosomes. c.2528G>T has been reported in the literature in the presumed compound heterozygous and homozygous states in multiple individuals affected with clinical features of Charcot-Marie Disease Type 4C (example, Rehbein_2023, Volodarsky_2021). These data indicate that the variant is very likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 36947133, 32376792). ClinVar contains an entry for this variant (Variation ID: 476899). This sequence change replaces glycine, which is neutral and non-polar, with valine, which is neutral and non-polar, at codon 843 of the SH3TC2 protein (p.Gly843Val). This variant is present in population databases (no rsID available, gnomAD 0.003%). This missense change has been observed in individual(s) with clinical features of Charcot-Marie-Tooth disease (PMID: 25614874, 32376792; Invitae). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 476899). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt SH3TC2 protein function with a negative predictive value of 95%.
