SDHA (HGNC:10680): (succinate dehydrogenase complex flavoprotein subunit A) This gene encodes a major catalytic subunit of succinate-ubiquinone oxidoreductase, a complex of the mitochondrial respiratory chain. The complex is composed of four nuclear-encoded subunits and is localized in the mitochondrial inner membrane. Mutations in this gene have been associated with a form of mitochondrial respiratory chain deficiency known as Leigh Syndrome. A pseudogene has been identified on chromosome 3q29. The SDHA c.1532T>C (p.Leu511Pro) variant has been reported in the published literature in at least one individual with an SDH-deficient gastrointestinal stromal tumor (PMID: 27011036 (2016)). The frequency of this variant in the general population, 0.000093 (12/128506 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded conflicting predictions that this variant is benign or damaging. Based on the available information, we are unable to determine the clinical significance of this variant. -

The p.L511P variant (also known as c.1532T>C), located in coding exon 11 of the SDHA gene, results from a T to C substitution at nucleotide position 1532. The leucine at codon 511 is replaced by proline, an amino acid with similar properties. This amino acid position is not well conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -

This variant is present in population databases (rs375194444, gnomAD 0.01%). This missense change has been observed in individuals with gastrointestinal stromal tumor (GIST) and/or SDHA-related conditions (PMID: 27011036, 37575640; internal data). ClinVar contains an entry for this variant (Variation ID: 239650). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on SDHA protein function.
