Variant summary
Our verdict is Uncertain significance. The variant received 3 ACMG points: 4P and 1B. PM2PP3_ModerateBP6
The NM_000426.4(LAMA2):c.7112T>G(p.Phe2371Cys) variant causes a missense change involving the alteration of a conserved nucleotide. The variant allele was found at a frequency of 0.0000391 in 1,612,284 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. F2371V) has been classified as Likely benign.

Inborn genetic diseases Uncertain:1
The c.7112T>G (p.F2371C) alteration is located in exon 50 (coding exon 50) of the LAMA2 gene. This alteration results from a T to G substitution at nucleotide position 7112, causing the phenylalanine (F) at amino acid position 2371 to be replaced by a cysteine (C). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
not provided Uncertain:1
A variant of uncertain significance has been identified in the LAMA2 gene. The F2371C variant has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. The F2371C variant is observed in 13/66718 (0.02%) alleles from individuals of European background (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The F2371C variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species and in silico analysis predicts this variant is probably damaging to the protein structure/function. However, missense variants in nearby residues have not been reported in Human Gene Mutation Database in association with LAMA2-related disorders (Stenson et al., 2014). Therefore, based on the currently available information, it is unclear whether this variant is a pathogenic variant or a rare benign variant. -
