Variant summary
Our verdict is Likely benign. The variant received -3 ACMG points: 1P and 4B. PP2BP4_Strong
The NM_001080.3(ALDH5A1):c.44T>G(p.Leu15Arg) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.0000178 in 1,350,640 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 15/22 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★).

Submissions by phenotype
Inborn genetic diseases Uncertain:1
The c.44T>G (p.L15R) alteration is located in exon 1 (coding exon 1) of the ALDH5A1 gene. This alteration results from a T to G substitution at nucleotide position 44, causing the leucine (L) at amino acid position 15 to be replaced by an arginine (R). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
Succinate-semialdehyde dehydrogenase deficiency Uncertain:1
This sequence change replaces leucine, which is neutral and non-polar, with arginine, which is basic and polar, at codon 15 of the ALDH5A1 protein (p.Leu15Arg). This variant is present in population databases (rs535285968, gnomAD 0.04%). This variant has not been reported in the literature in individuals affected with ALDH5A1-related conditions. ClinVar contains an entry for this variant (Variation ID: 837332). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt ALDH5A1 protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
