Variant summary
Our verdict is Likely benign. The variant received -3 ACMG points: 0P and 3B. BP4_ModerateBP6
The NM_080680.3(COL11A2):c.854C>T(p.Thr285Met) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.0000264 in 1,361,590 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 14/18 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Synonymous variant affecting the same amino acid position (i.e. T285T) has been classified as Likely benign.

Has not been previously published as pathogenic or benign to our knowledge; In silico analysis supports that this missense variant does not alter protein structure/function; Reported in ClinVar as a variant of uncertain significance (ClinVar Variant ID# 228539; Landrum et al., 2016); This variant is associated with the following publications: (PMID: 27535533) -
not specified Uncertain:1
The p.Thr285Met variant in COL11A2 has not been previously reported in individua ls with hearing loss, but has been identified in 4/63220 European chromosomes by the Exome Aggregation Consortium (ExAC, http://exac.broadinstitute.org). Althou gh this variant has been seen in the general population, its frequency is not hi gh enough to rule out a pathogenic role. Computational prediction tools and cons ervation analysis do not provide strong support for or against an impact to the protein. In summary, the clinical significance of the p.Thr285Met variant is unc ertain. -
Inborn genetic diseases Uncertain:1
The c.854C>T (p.T285M) alteration is located in exon 6 (coding exon 6) of the COL11A2 gene. This alteration results from a C to T substitution at nucleotide position 854, causing the threonine (T) at amino acid position 285 to be replaced by a methionine (M). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
