Genes affected
AP5Z1 (HGNC:22197): (adaptor related protein complex 5 subunit zeta 1) This gene was identified by genome-wide screen for genes involved in homologous recombination DNA double-strand break repair (HR-DSBR). The encoded protein was found in a complex with other proteins that have a role in HR-DSBR. Knockdown of this gene reduced homologous recombination, and mutations in this gene were found in patients with spastic paraplegia. It was concluded that this gene likely encodes a helicase (PMID:20613862). [provided by RefSeq, Jan 2011]

Variant summary: AP5Z1 c.1766C>T (p.Ser589Leu) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 9.1e-05 in 154248 control chromosomes. This frequency is not significantly higher than estimated for a pathogenic variant in AP5Z1 causing Hereditary Spastic Paraplegia 48, allowing no conclusion about variant significance. To our knowledge, no occurrence of c.1766C>T in individuals affected with Hereditary Spastic Paraplegia 48 and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 538861). Based on the evidence outlined above, the variant was classified as uncertain significance. -

This sequence change replaces serine, which is neutral and polar, with leucine, which is neutral and non-polar, at codon 589 of the AP5Z1 protein (p.Ser589Leu). This variant is present in population databases (rs765366145, gnomAD 0.03%). This variant has not been reported in the literature in individuals affected with AP5Z1-related conditions. ClinVar contains an entry for this variant (Variation ID: 538861). Algorithms developed to predict the effect of missense changes on protein structure and function output the following: SIFT: "Tolerated"; PolyPhen-2: "Benign"; Align-GVGD: "Class C0". The leucine amino acid residue is found in multiple mammalian species, which suggests that this missense change does not adversely affect protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

The c.1766C>T (p.S589L) alteration is located in exon 14 (coding exon 14) of the AP5Z1 gene. This alteration results from a C to T substitution at nucleotide position 1766, causing the serine (S) at amino acid position 589 to be replaced by a leucine (L). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
