Disruption of this splice site has been observed in individuals with constitutional mismatch repair deficiency (CMMRD) syndrome or clinical features of PMS2-related conditions (PMID: 24763289, 26318770). The frequency data for this variant in the population databases (gnomAD) is considered unreliable due to the presence of homologous sequence, such as pseudogenes or paralogs, in the genome. This sequence change affects an acceptor splice site in intron 11 of the PMS2 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or disrupted protein product. - |

Another alteration impacting the same acceptor site (c.2007-2A>G) has been detected in the homozygous state in multiple individuals diagnosed with constitutional mismatch repair deficiency (Lavoine N et al. J Med Genet, 2015 Nov;52:770-8). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site and will result in the creation or strengthening of a novel splice acceptor site; however, direct evidence is insufficient at this time (Ambry internal data). This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay.
