Genes affected
SBDS (HGNC:19440): (SBDS ribosome maturation factor) This gene encodes a highly conserved protein that plays an essential role in ribosome biogenesis. The encoded protein interacts with elongation factor-like GTPase 1 to disassociate eukaryotic initiation factor 6 from the late cytoplasmic pre-60S ribosomal subunit allowing assembly of the 80S subunit. Mutations within this gene are associated with the autosomal recessive disorder Shwachman-Bodian-Diamond syndrome. This gene has a closely linked pseudogene that is distally located. ACMG classification
Classification made for transcript
Verdict is Likely_pathogenic. Variant got 8 ACMG points.
PVS1
Splicing +-2 bp (donor or acceptor) variant, product NOT destroyed by NMD, known LOF gene, truncates exone, which is 0.21779549 fraction of the gene. No cryptic splice site detected. Exon removal is inframe change.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 7-66991136-C-G is Pathogenic according to our data. Variant chr7-66991136-C-G is described in ClinVar as [Pathogenic]. Clinvar id is 21542.Status of the report is criteria_provided_single_submitter, 1 stars.

Pathogenic, criteria provided, single submitter | clinical testing | Genetic Services Laboratory, University of Chicago | Jul 18, 2019 | DNA sequence analysis of the SBDS gene demonstrated a sequence change in the canonical splice donor site of intron 4, c.624+1G>C. This sequence change has been previously described in compound heterozygous state with the c.258+2T>C pathogenic sequence change in a patient with an atypical Schwachman-Bodian-Diamond syndrome phenotype, with low neutrophil count and mild to moderate thrombocytopenia but no apparent extrahaematological features of SBDS (PMID 21659346). The c.624+1G>C sequence change is absent from large population databases such as ExAC and gnomAD. This pathogenic sequence change is predicted to affect normal splicing of the SBDS gene and result in an abnormal protein. - |
