Variant summary
Our verdict is Likely benign. The variant received -2 ACMG points: 2P and 4B. PM1BP4_Strong
The NM_004260.4(RECQL4):c.2755G>A(p.Ala919Thr) variant causes a missense, splice region change. The variant allele was found at a frequency of 0.0000822 in 1,605,072 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 2/3 splice prediction tools predict no significant impact on normal splicing. Variant has been reported in ClinVar as Uncertain significance (★★). Synonymous variant affecting the same amino acid position (i.e. A919A) has been classified as Likely benign.

not provided Uncertain:1
Alters the last nucleotide of the exon and is predicted to destroy the splice donor site and result in aberrant splicing, although in the absence of functional evidence the actual effect of this sequence change is unknown; This variant is associated with the following publications: (PMID: 30086788, 35725860, 35171259) -
Rothmund-Thomson syndrome type 2 Uncertain:1
This variant was determined to be of uncertain significance according to ACMG Guidelines, 2015 [PMID:25741868]. -
Baller-Gerold syndrome Uncertain:1
This sequence change replaces alanine, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 919 of the RECQL4 protein (p.Ala919Thr). This variant also falls at the last nucleotide of exon 15, which is part of the consensus splice site for this exon. This variant is present in population databases (rs186739072, gnomAD 0.1%). This missense change has been observed in individual(s) with breast cancer (PMID: 30086788). ClinVar contains an entry for this variant (Variation ID: 459430). Experimental studies and prediction algorithms are not available or were not evaluated, and the functional significance of this variant is currently unknown. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
