Genes affected
CHRNA2 (HGNC:1956): (cholinergic receptor nicotinic alpha 2 subunit) Nicotinic acetylcholine receptors (nAChRs) are ligand-gated ion channels formed by a pentameric arrangement of alpha and beta subunits to create distinct muscle and neuronal receptors. Neuronal receptors are found throughout the peripheral and central nervous system where they are involved in fast synaptic transmission. This gene encodes an alpha subunit that is widely expressed in the brain. The proposed structure for nAChR subunits is a conserved N-terminal extracellular domain followed by three conserved transmembrane domains, a variable cytoplasmic loop, a fourth conserved transmembrane domain, and a short C-terminal extracellular region. Mutations in this gene cause autosomal dominant nocturnal frontal lobe epilepsy type 4. Single nucleotide polymorphisms (SNPs) in this gene have been associated with nicotine dependence. Autosomal dominant nocturnal frontal lobe epilepsy Uncertain:1
Uncertain significance, criteria provided, single submitterclinical testingInvitaeSep 21, 2023In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt CHRNA2 protein function. ClinVar contains an entry for this variant (Variation ID: 575518). This missense change has been observed in at least one individual who was not affected with CHRNA2-related conditions (Invitae). This variant has not been reported in the literature in individuals affected with CHRNA2-related conditions. This variant is present in population databases (rs770305730, gnomAD 0.01%). This sequence change replaces asparagine, which is neutral and polar, with serine, which is neutral and polar, at codon 351 of the CHRNA2 protein (p.Asn351Ser). -
Inborn genetic diseases Uncertain:1
Uncertain significance, criteria provided, single submitterclinical testingAmbry GeneticsJun 12, 2017The p.N351S variant (also known as c.1052A>G), located in coding exon 5 of the CHRNA2 gene, results from an A to G substitution at nucleotide position 1052. The asparagine at codon 351 is replaced by serine, an amino acid with highly similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
not provided Uncertain:1
Uncertain significance, criteria provided, single submitterclinical testingGeneDxOct 11, 2022In silico analysis supports that this missense variant has a deleterious effect on protein structure/function; Has not been previously published as pathogenic or benign to our knowledge -
Autosomal dominant nocturnal frontal lobe epilepsy 4 Uncertain:1
Uncertain significance, criteria provided, single submitterclinical testingNew York Genome CenterAug 06, 2021The inherited missense variant c.1052A>G, p.Asn351Ser in the CHRNA2 gene has not been reported in the available literature. The variant has a 0.003% allele frequency in the gnomAD database (5 out of 151,998 heterozygous alleles), suggesting it is not a common benign variant in the populations represented in this database. In silico analysis support a deleterious effect on the gene or gene product. The variant resides at the Neurotransmitter-gated ion-channel transmembrane region domain. Based on the available evidence, the c.1052A>G, p.Asn351Ser missense variant in the CHRNA2 gene is classified as a variant of uncertain significance. -
