Variant summary
Our verdict is Uncertain significance. The variant received 1 ACMG points: 2P and 1B. PM2BP4
The NM_001382391.1(CSPP1):c.2986G>A(p.Asp996Asn) variant causes a missense change. The variant allele was found at a frequency of 0.00000206 in 1,458,802 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. D996A) has been classified as Uncertain significance.

Inborn genetic diseases Uncertain:1
The c.2971G>A (p.D991N) alteration is located in exon 24 (coding exon 24) of the CSPP1 gene. This alteration results from a G to A substitution at nucleotide position 2971, causing the aspartic acid (D) at amino acid position 991 to be replaced by an asparagine (N). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
Joubert syndrome 21 Uncertain:1
This variant is present in population databases (no rsID available, gnomAD 0.006%). This sequence change replaces aspartic acid, which is acidic and polar, with asparagine, which is neutral and polar, at codon 991 of the CSPP1 protein (p.Asp991Asn). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. ClinVar contains an entry for this variant (Variation ID: 1382016). This variant has not been reported in the literature in individuals affected with CSPP1-related conditions. -
