Variant summary
Our verdict is Likely pathogenic. Variant got 6 ACMG points: 6P and 0B. PVS1_ModeratePM2PP5_Moderate
The NM_001032221.6(STXBP1):c.1360-2A>G variant causes a splice acceptor, intron change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. 3/3 splice prediction tools predicting alterations to normal splicing. Variant has been reported in ClinVar as Likely pathogenic (★).

A novel c.1360-2 A>G variant that is likely pathogenic has been identified in the STXBP1 gene. Thec.1360-2 A>G variant has not been published as a pathogenic variant, nor has it been reported as abenign variant to our knowledge. It was not observed in approximately 6,500 individuals of Europeanand African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not acommon benign variant in these populations. The c.1360-2 A>G splice site variant destroys thecanonical splice acceptor site in intron 15. It is predicted to cause abnormal gene splicing, eitherleading to an abnormal message that is subject to nonsense-mediated mRNA decay, or to an abnormalprotein product if the message is used for protein translation. Therefore, this variant is likelypathogenic; however, the possibility that it is benign cannot be excluded. -
