Variant summary
Our verdict is Likely pathogenic. Variant got 8 ACMG points: 8P and 0B. PVS1_StrongPM2PP5_Moderate
The NM_001032221.6(STXBP1):c.1662C>G(p.Tyr554*) variant causes a stop gained change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Likely pathogenic (★). Synonymous variant affecting the same amino acid position (i.e. Y554Y) has been classified as Likely benign.

The stop gained variant c.1662C>G(p.Tyr554Ter) in STXBP1 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The variant is novel (not in any individuals) in gnomAD Exomes and is novel (not in any individuals) in 1000 Genomes. Although, this variant is present in penultimate exon, downstream to it many Pathogenic terminations have been reported. This variant is predicted to cause loss of normal protein function through protein truncation. Loss of function variants have been previously reported to be disease causing (Yamamoto T, et al., 2016). For these reasons, this variant has been classified as Likely Pathogenic -
