Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 0.00012 in 243546 control chromosomes, predominantly at a frequency of 0.00072 within the South Asian subpopulation in the gnomAD database. The observed variant frequency within South Asian control individuals in the gnomAD database is approximately 2 fold of the estimated maximal predicted allele frequency for a pathogenic variant in CDKN2A causing Cutaneous Malignant Melanoma phenotype (0.0003), strongly suggesting that the variant is a benign polymorphism found primarily in populations of South Asian origin. c.370C>T has been reported in the literature in individuals affected with Cutaneous Malignant Melanoma without strong evidence for causality (e.g. Begg_2005, Miller_2011, Harland_2014, Helgadottir_2020 and Spagnolo_2021). At least one publication reports experimental evidence evaluating an impact on protein function. Using a cell proliferation assay authors showed no damaging effect of this variant (example: Kimura_2022). Five clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 and classified the variant as VUS (n=4) and likley benign (n=1).
