Variant summary

Our verdict is Pathogenic. Variant got 12 ACMG points: 12P and 0B. PVS1PM2PP5_Moderate

The NM_000252.3(MTM1):c.49G>T(p.Glu17Ter) variant causes a stop gained change. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Pathogenic (★). Synonymous variant affecting the same amino acid position (i.e. E17E) has been classified as Likely benign.

Genes affected
MTM1 (HGNC:7448): (myotubularin 1) This gene encodes a dual-specificity phosphatase that acts on both phosphotyrosine and phosphoserine. It is required for muscle cell differentiation and mutations in this gene have been identified as being responsible for X-linked myotubular myopathy. [provided by RefSeq, Jul 2008]

ACMG classification

Classification made for transcript

Verdict is Pathogenic. Variant got 12 ACMG points.

PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant located near the start codon (<100nt), not predicted to undergo nonsense mediated mRNA decay. There are 174 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant X-150592663-G-T is Pathogenic according to our data. Variant chrX-150592663-G-T is described in ClinVar as [Pathogenic]. Clinvar id is 265397.Status of the report is criteria_provided_single_submitter, 1 stars. Variant chrX-150592663-G-T is described in Lovd as [Pathogenic].

Pathogenic, criteria provided, single submitterclinical testingGeneDxFeb 18, 2016The E17X pathogenic variant in the MTM1 gene has been reported previously in association with myotubular myopathy (Laporte et al., 1997; Biancalana et al., 2003). This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The E17X variant was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. We interpret E17X as a pathogenic variant. -
