Genes affected
MTM1 (HGNC:7448): (myotubularin 1) This gene encodes a dual-specificity phosphatase that acts on both phosphotyrosine and phosphoserine. It is required for muscle cell differentiation and mutations in this gene have been identified as being responsible for X-linked myotubular myopathy. [provided by RefSeq, Jul 2008]

ACMG classification
Classification made for transcript
Verdict is Pathogenic. Variant got 16 ACMG points.
PVS1
Splicing variant, LoF is a know mechanism of disease, No cryptic splice site detected. Exon removal results in frameshift change.
PM2
Very rare variant in population databases, with high coverage;
PP3
Splicing scoreres supports a deletorius effect: Scorers claiming Pathogenic: dbscSNV1_ADA, dbscSNV1_RF, max_spliceai. No scorers claiming Uncertain. No scorers claiming Benign.
PP5
Variant X-150592678-G-T is Pathogenic according to our data. Variant chrX-150592678-G-T is described in ClinVar as [Pathogenic]. Clinvar id is 1301887.Status of the report is criteria_provided_single_submitter, 1 stars.

Severe X-linked myotubular myopathy Pathogenic:1
Pathogenic, criteria provided, single submitter | clinical testing | Rady Children's Institute for Genomic Medicine, Rady Children's Hospital San Diego | Aug 12, 2020 | This variant affects the canonical splice donor site of intron 2 and is therefore predicted to interfere with splicing and result in loss of normal protein function through either protein truncation or nonsense-mediated mRNA decay (NMD). This variant has not been previously reported or functionally characterized in the literature to our knowledge. However, other variants at this donor splice site, c.63+1G>A and c.63+1G>C, have been previously reported in patients with X-linked Myotubular Myopathy (PMID: 10790201, 23346162). It is absent from the gnomAD population database and thus is presumed to be rare. Based on the available evidence, the c.63+1G>T variant is classified as Pathogenic. - |
