Genes affected
DMD (HGNC:2928): (dystrophin) This gene spans a genomic range of greater than 2 Mb and encodes a large protein containing an N-terminal actin-binding domain and multiple spectrin repeats. The encoded protein forms a component of the dystrophin-glycoprotein complex (DGC), which bridges the inner cytoskeleton and the extracellular matrix. Deletions, duplications, and point mutations at this gene locus may cause Duchenne muscular dystrophy (DMD), Becker muscular dystrophy (BMD), or cardiomyopathy. Alternative promoter usage and alternative splicing result in numerous distinct transcript variants and protein isoforms for this gene. [provided by RefSeq, Dec 2016]

ACMG classification
Classification made for transcript
Verdict is Pathogenic. Variant got 12 ACMG points.
PVS1
Splicing +-2 bp (donor or acceptor) variant, product NOT destroyed by NMD, known LOF gene, truncates exone, which is 0.014017002 fraction of the gene. Cryptic splice site detected, with MaxEntScore 3.6, offset of 36, new splice context is: aacGTactt. Cryptic site results in inframe change. If cryptic site found is not functional and variant results in exon loss, it results in inframe change.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant X-32463438-C-T is Pathogenic according to our data. Variant chrX-32463438-C-T is described in ClinVar as [Pathogenic]. Clinvar id is 94589.Status of the report is criteria_provided_multiple_submitters_no_conflicts, 2 stars. Variant chrX-32463438-C-T is described in Lovd as [Pathogenic].

Duchenne muscular dystrophy Pathogenic:2
Pathogenic, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Dec 09, 2023 | This sequence change affects a donor splice site in intron 25 of the DMD gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in a shortened protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individuals with Becker muscular dystrophy (PMID: 16834926, 19001018, 19783145). This variant is also known as IVS25+1G>A. ClinVar contains an entry for this variant (Variation ID: 94589). Studies have shown that disruption of this splice site results in skipping of exon 25, but is expected to preserve the integrity of the reading-frame (PMID: 19001018, 19783145). For these reasons, this variant has been classified as Pathogenic. - |
