Variant summary
Our verdict is Likely pathogenic. Variant got 9 ACMG points: 9P and 0B. PM1PM2PM5PP3_ModeratePP5
The ENST00000371984.8(POMGNT1):āc.794G>Cā(p.Arg265Pro) variant causes a missense change involving the alteration of a conserved nucleotide. The variant allele was found at a frequency of 0.00000137 in 1,461,888 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. R265H) has been classified as Uncertain significance.

Likely pathogenic, criteria provided, single submitter | clinical testing | Women's Health and Genetics/Laboratory Corporation of America, LabCorp | Jun 25, 2024 | Variant summary: POMGNT1 c.794G>C (p.Arg265Pro) results in a non-conservative amino acid change in the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 251420 control chromosomes. c.794G>C has been reported in the literature in the compound heterozygous or presumed compound heterozygous state in multiple individuals affected with muscle-eye-brain disease (example, Fu_2017, Song_2021), including at least 1 individual carrying a pathogenic variant in trans. These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 28765568, 33200426). ClinVar contains an entry for this variant (Variation ID: 558572). Based on the evidence outlined above, the variant was classified as likely pathogenic. - |
