Variant summary: GALC c.489G>A (p.Trp163X) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. Truncations downstream of this position have been classified as pathogenic by our laboratory. The variant allele was found at a frequency of 8e-06 in 249468 control chromosomes. c.489G>A has been reported in the literature in individuals affected with Krabbe Disease (Puckett_2012, Beltran-Quintero_2019). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014, and both laboratories classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -
ClinVar contains an entry for this variant (Variation ID: 188860). For these reasons, this variant has been classified as Pathogenic. This variant is also known as p.Trp147*. This premature translational stop signal has been observed in individual(s) with Krabbe disease (PMID: 22115770). This variant is present in population databases (rs761550284, gnomAD 0.006%). This sequence change creates a premature translational stop signal (p.Trp163*) in the GALC gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in GALC are known to be pathogenic (PMID: 7437911, 9272171, 16607461). -

Nonsense variant predicted to result in protein truncation or nonsense mediated decay in a gene for which loss of function is a known mechanism of disease; Not observed at significant frequency in large population cohorts (gnomAD); Observed with a second GALC variant in individual with Krabbe disease, but it is not known whether the variants occurred on the same (in cis) or on different (in trans) chromosomes; reported as W147*using alternate nomenclature (Puckett et al., 2012); This variant is associated with the following publications: (PMID: 22115770) -
