The protein is found in the basement membrane, and may be important in development and homeostasis of the inner ear and retina. Mutations within this gene have been associated with Usher syndrome type IIa and retinitis pigmentosa. Multiple transcript variants encoding different isoforms have been found for this gene. Variant summary: USH2A c.12088C>G (p.Leu4030Val) results in a conservative amino acid change located in the Fibronectin type III domain (IPR003961) of the encoded protein sequence. Five of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 8e-06 in 250552 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.12088C>G has been reported in the literature as a heterozygous non-informative genotype (second allele not reported) in at-least one individual reportedly affected with Retinitis Pigmentosa (RP) undergoing a multigene panel for suspected retinal dystrophies (example, McGowan_2020). These report(s) do not provide unequivocal conclusions about association of the variant with Usher Syndrome. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation and classified the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as uncertain significance.

This sequence change replaces leucine, which is neutral and non-polar, with valine, which is neutral and non-polar, at codon 4030 of the USH2A protein (p.Leu4030Val). This variant is present in population databases (rs141528682, gnomAD 0.002%). This variant has not been reported in the literature in individuals affected with USH2A-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Benign"; Align-GVGD: "Class C25"). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
