This variant has not been reported in the literature in individuals affected with BRCA2-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change falls in intron 13 of the BRCA2 gene. It does not directly change the encoded amino acid sequence of the BRCA2 protein. RNA analysis indicates that this variant induces altered splicing and may result in an absent or disrupted protein product. ClinVar contains an entry for this variant (Variation ID: 52240). For these reasons, this variant has been classified as Pathogenic. This variant disrupts the c.7007+5G nucleotide in the BRCA2 gene. Other variant(s) that disrupt this nucleotide have been determined to be pathogenic (PMID: 9536098, 17576681, 30254663; Invitae). This suggests that this nucleotide is clinically significant, and that variants that disrupt this position are likely to be disease-causing. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Studies have shown that this variant results in skipping of exon 13 and skipping of exons 12 and 13 and introduces a premature termination codon (Invitae). The resulting mRNA is expected to undergo nonsense-mediated decay. Based on a multifactorial likelihood algorithm using genetic, in silico, and/or statistical data, this variant has been determined to have a high probability of being pathogenic (PMID: 31131967). -

The c.7007+5G>C intronic variant results from a G to C substitution 5 nucleotides after coding exon 12 in the BRCA2 gene. Another alteration impacting the same donor site (c.7007+5G>A) has been detected in multiple individuals with a personal and/or family history of BRCA2-associated disease (Zuntini R et al. Front Genet, 2018 Sep;9:378; Tsai GJ et al. Genet Med, 2019 Jun;21:1435-1442; Santonocito C et al. Cancers (Basel), 2020 May;12). This nucleotide position is well conserved in available vertebrate species. In silico splice site analysis predicts that this alteration may weaken the native splice donor site; however, direct evidence is insufficient at this time (Ambry internal data). Based on the available evidence, the clinical significance of this variant remains unclear. -
