The BRCA2 c.9032T>C (p.Leu3011Pro) variant has been reported in the published literature in individuals with hereditary breast and/or ovarian cancer (PMIDs: 33273034 (2022), 34326862 (2021), 27376475 (2016)) as well as reportedly healthy individuals (PMID: 33471991 (2021) see also LOVD (https://databases.lovd.nl/shared/variants/BRCA2), and FLOSSIES (https://whi.color.com)). Functional prediction studies report conflicting effects of the variant on homology directed repair (PMIDs: 35736817 (2022), 29394989 (2018)) and overall protein function (PMIDs: 29884841 (2019), 23704879 (2013), 19043619 (2008)). This variant has not been reported in large, multi-ethnic general populations (Genome Aggregation Database, http://gnomad.broadinstitute.org). Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is damaging. Based on the available information, we are unable to determine the clinical significance of this variant. -

This missense variant replaces leucine with proline at codon 3011 of the BRCA2 protein. Computational prediction suggests that this variant may have deleterious impact on protein structure and function. Functional studies have reported that this variant has normal or intermediate homology-directed DNA repair activity (PMID: 29394989, 35736817). This variant has been detected in a breast cancer case-control meta-analysis in 0/60463 cases and 1/53461 unaffected individuals (PMID: 33471991; Leiden Open Variation Database DB-ID BRCA2_000395) and in a suspected hereditary breast and ovarian cancer family (PMID: 27376475). This variant also has been reported in 2 individuals age 70 years or older without cancer in the FLOSSIES database. This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -

Variant summary: BRCA2 c.9032T>C (p.Leu3011Pro) results in a non-conservative amino acid change in the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 250554 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.9032T>C has been reported in the literature in individuals evaluated for Hereditary Breast and Ovarian Cancer (Schenkel_2016), and Ovarian Cancer (Hauke_2022). These reports do not provide unequivocal conclusions about association of the variant with Hereditary Breast And Ovarian Cancer Syndrome. Co-occurrence with at least one other pathogenic variant has been reported (BRCA1 c.66_67insA, p.Leu22_Glu23fs, BIC database), providing supporting evidence for a benign role. Two publications reporting experimental evidence evaluating the impact of the variant on protein function have conflicting results: one publication showed that the variant protein had approximately 40% of normal homology-directed repair activity, showing it has an intermediate level of activity (Guidugli_2018). Another publication showed the variant protein had normal homology-directed repair activity (Hu_2022). The following publications have been ascertained in the context of this evaluation (PMID: 29394989, 29884841, 33273034, 35736817, 19043619, 22228431, 27376475, 23704879, 33471991). Eight ClinVar submitters have assessed the variant since 2014: six classified the variant as uncertain significance and two as likely benign. Based on the evidence outlined above, the variant was classified as uncertain significance. -
