Variant summary
Our verdict is Likely benign. Variant got -6 ACMG points: 0P and 6B. BP4_ModerateBS2
The NM_002471.4(MYH6):c.5661G>A(p.Ala1887Ala) variant causes a splice region, synonymous change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.000049 in 1,611,090 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 2/3 splice prediction tools predict no significant impact on normal splicing. Variant has been reported in ClinVar as Uncertain significance (★★).

Uncertain significance, criteria provided, single submitter | clinical testing | GeneDx | Mar 16, 2020 | Has not been previously published as pathogenic or benign to our knowledge; Reported in ClinVar as a variant of uncertain significance (ClinVar Variant ID# 578698; Landrum et al., 2016); In-silico analysis, which includes splice predictors and evolutionary conservation, is inconclusive as to whether the variant alters gene splicing; in the absence of RNA/functional studies, the actual effect of this sequence change is unknown - |
Hypertrophic cardiomyopathy 14 Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Jun 23, 2023 | This variant has not been reported in the literature in individuals affected with MYH6-related conditions. This variant is present in population databases (rs759126258, gnomAD 0.008%). This sequence change affects codon 1887 of the MYH6 mRNA. It is a 'silent' change, meaning that it does not change the encoded amino acid sequence of the MYH6 protein. This variant also falls at the last nucleotide of exon 37, which is part of the consensus splice site for this exon. ClinVar contains an entry for this variant (Variation ID: 578698). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant is not likely to affect RNA splicing. - |
Cardiovascular phenotype Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | Ambry Genetics | Jun 10, 2024 | The c.5661G>A variant (also known as p.A1887A), located in coding exon 35 of the MYH6 gene, results from a G to A substitution at nucleotide position 5661. This nucleotide substitution does not change the amino acid at codon 1887. However, this change occurs in the last base pair of coding exon 35, which makes it likely to have some effect on normal mRNA splicing. This nucleotide position is not well conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will not have any significant effect on splicing. In addition, loss of function of MYH6 has not been established as a mechanism of disease. Based on the available evidence, the clinical significance of this alteration remains unclear. - |
