This variant affect the acceptor splice region in intron 20 of COL1A1. This variant has been reported in literature as a cause of osteogenesis imperfecta type 1 (PMID 25963598) and has been shown to affect COL1A1 splicing in urine-derived cells (PMID 37293821). In the Genome Aggregation Database (gnomAD v2.1.1) this variant is not present. -
This sequence change falls in intron 20 of the COL1A1 gene. It does not directly change the encoded amino acid sequence of the COL1A1 protein. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individuals with osteogenesis imperfecta (PMID: 17078022, 22206639, 25963598, 26627451, 28498836). It has also been observed to segregate with disease in related individuals. ClinVar contains an entry for this variant (Variation ID: 372754). Studies have shown that this variant alters COL1A1 gene expression (PMID: 9443882). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic. -
Variant summary: COL1A1 c.1354-12G>A alters a nucleotide located at a position not widely known to affect splicing. Several computational tools predict a significant impact on normal splicing: Four predict the variant creates a 3' cryptic acceptor site. One predict the variant abolishes a 3' acceptor site. Two predict the variant weakens a 3' acceptor site. At least one publication reports experimental evidence that this variant activated a cryptic splice acceptor site and produced the resultant extended exon (p.Gly452Profs*26) (Li_2019). The variant was absent in 178524 control chromosomes (gnomAD). c.1354-12G>A has been reported in the literature in multiple individuals affected with Osteogenesis imperfecta type I (Korkko_1998, Schleit_2015, Li_2019). These data indicate that the variant is very likely to be associated with disease. The following publications have been ascertained in the context of this evaluation (PMID: 9443882, 31737030, 25963598). ClinVar contains an entry for this variant (Variation ID: 372754).
