Genes affected
CFD (HGNC:2771): (complement factor D) This gene encodes a member of the S1, or chymotrypsin, family of serine peptidases. This protease catalyzes the cleavage of factor B, the rate-limiting step of the alternative pathway of complement activation. This protein also functions as an adipokine, a cell signaling protein secreted by adipocytes, which regulates insulin secretion in mice. Mutations in this gene underlie complement factor D deficiency, which is associated with recurrent bacterial meningitis infections in human patients. Alternative splicing of this gene results in multiple transcript variants. At least one of these variants encodes a preproprotein that is proteolytically processed to generate the mature protease. ACMG classification

Classification made for transcript

Verdict is Likely_pathogenic. Variant got 8 ACMG points.

PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant located near the start codon (<100nt), not predicted to undergo nonsense mediated mRNA decay. Fraction of 0.948 CDS is truncated, and there are 1 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 19-859729-G-T is Pathogenic according to our data. Variant chr19-859729-G-T is described in ClinVar as [Pathogenic]. Clinvar id is 2011547.Status of the report is criteria_provided_single_submitter, 1 stars.

Pathogenic, criteria provided, single submitterclinical testingLabcorp Genetics (formerly Invitae), LabcorpOct 13, 2023This sequence change creates a premature translational stop signal (p.Gly14*) in the CFD gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in CFD are known to be pathogenic (PMID: 11724962). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with CFD-related conditions. ClinVar contains an entry for this variant (Variation ID: 2011547). For these reasons, this variant has been classified as Pathogenic. -
