This variant is present in population databases (rs545501989, gnomAD 0.002%). This missense change has been observed in individual(s) with clinical features of autosomal dominant hereditary spastic paraplegia (PMID: 31805580). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 583174). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt KIF1A protein function with a positive predictive value of 95%. For these reasons, this variant has been classified as Pathogenic. -

The p.R380W variant (also known as c.1138C>T), located in coding exon 12 of the KIF1A gene, results from a C to T substitution at nucleotide position 1138. The arginine at codon 380 is replaced by tryptophan, an amino acid with dissimilar properties. This amino acid position is well conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
